The first comment under this article notes that the story has been debunked. The 3rd or fourth one points to the video of the event and says it shows that the story is a lie.
But any negative story about Obama is true until or even if rebutted here.
If so, the Kos story doesn't prove it
The January 14 story is supposedly animated by animus against Clinton, but on January 30 the Post endorsed Obama.
I see the set list argument, which the Globe itself says is for other events, and which is subject to change in any case.

UPDATE I'll see what the Post says. Politico says they can't independently verify. The other link is to comments at HuffPo. Got a link to an actual retraction? If so, I'll take it down instantly. Otherwise, defront paging it is the remedy for now.

It's a provocative scene. But I can't find any evidence that it happened, though it does seem to have been the subject of chatter among staffers of both campaigns.

An article in the Murdoch rag, the NY Post says that a song which has the word "bitch" in the title was used in an Obama rally, explains on the basis of nothing that this was a slap at Hillary, is published in Huffpo and roundly denounced by people who claim it to be false and even publish the songlist which can be found on the Boston Globe site.

So keep slamming a possible Democratic candidate and building up bad feelings based on Murdoch gossip. That's surely the responsible thing to do.

Why wouldn’t you leave it up with a correction and something about how you regret the error. This is an old and thoroughly debunked piece of garbage from the rightwing media and it’s still being spread by progressive/liberal bloggers. It should be addressed.

So the Post, Murdochs post, publishes a "gossip" story which contains two assertions
1. 99 problems was played
2. It was intended as a slap at Hillary
(1) is contradicted by the video
(2) is typical "pulled out of the ass" assertion (not even a claim that someone in the Obama organization agreed).
If you listen to the song, you'll see it is very unlikely that Obama would ever use a song like that on purpose in a campaign:

Last I Heard On This Story
Was that Page Six had contacted the Obama camp before publishing the story and didn't here back and that after it had run the story there had been no request from Team Obama for a retraction. At the same time, I don't believe there has been any independent verification of the story beyond the Page Six report.
So, on the one hand, it is Page Six.
On the other, no denial or request for a retraction from Team Obama (unless something changed after I lost interest in the story).
